Beijing University and Peking University are the same

Yes. "Beijing University", "Peking University", "PKU" and "Beida" (北大) are all names for the same university. The official English name is Peking University — use it in your documents.

Don't confuse it with other Beijing universities that have "Beijing" in their names, such as Beijing Normal University or Beijing Language and Culture University. They are separate universities with separate applications.
